I am biased, because I wrote it, but Portfolio Slideshow sounds like exactly what you’re looking for. It’s clean and minimal and integrates with the native WP media tools. Konstantin Kovshenin from Automattic built a small WP plugin hosted here at GitHUB, which does pretty much exactly what you are asking for. It does not seem to solve the whole migration as it works only for [nggallery] shortcodes, but anyone can fork it and add some more lines to solve the rest, right?
You could try the Media Library Categories plugin to add categories. It does a wonderful job of adding category functionality, but the code could be improved upon and custom implementation requires some knowledge of PHP, as it only provides you with a shortcode and no documentation. Search the posts by content for the string ‘[gallery’. You get an array of posts which you can list then in a widget or in plain PHP code.
