You can use Xenu’s Link Sleuth to get a list of all pages that are linked to on your site. It doesn’t technically show all pages that exist, but it shows all pages that a user or search engine could reasonably reach (i.e. those that are linked to from within your site).
Either try placing an index.php file inside your subdomain folder with the following code: <?php header(“HTTP/1.1 301 Moved Permanently”); header(“Status: 301 Moved Permanently”); header(“Location: http://www.my-domain.com/my-permalink/”); ?> or use cPanel to setup/redirect the subdomain to any address you want.
Moving all files from root to a subdirectory will work. Don’t forget the .htaccess file. Just after move the files, you should change the root path in Configuration -> General – Site address. To the right direction. i.e. Moving from http://example.com to http://example.com/blog/

The web server doesn’t know if a request URI matches a valid permalink. Handling 404 errors happens in WordPress itself. Your theme should have a 404.php file to return properly formatted output.
