It looks like I figured it out. I installed SyntaxHighlighter Evolved and SyntaxHighlighter TinyMCE Button. When I select the code and use the TinyMCE button to highlight it, the spaces seem to stay. This also works in both TinyMCE’s Visual and Text editors.
It doesn’t look like you can do this with the gallery shortcode, unfortunately. The Codex doesn’t even list meta_value_num as an option (though that doesn’t mean it couldn’t work.) However, you’re correct, you must specify a meta-key to use that ordering scheme with WP_Query.
Guess then the way to fix this is to wrap the content in <p> tags as a hack to get around it. Seems the only way as WP wont detect it properly.
