Where you do your pagination, you can use something like if( $page != 1 ). This allows you you to output certain sections on only the first page. You will need to change $page to your pagination variable, but that is trivial.

Where is this code? It’s hard to tell without more info, but it looks like you’re trying to change the main query but are just running a new one. If so, you should be using the pre_get_posts hook. Otherwise your paging links will reflect the main query (which is what you want to modify) instead … Read more
Looks like I was missing ‘paged’ => get_query_var(‘paged’) in the initial query.
The issue ended up being the page in which I was accessing the shortcode on was using the same slug – which WP was freaking out about. While I’ll need to investigate why it would happen, was easy enough to fix.
On the edit posts page, click on ‘Screen Options’ on the top right, and you can enter a value for the amount of posts per page.
One way to do it is use WordPress › Custom Post Limits « WordPress Plugins. That plugin gives options for individual categories, first page and pages, archives and search results without needing custom loops in template files.
If you want to simple alter in the main loop then using pre_get_posts hook will be best. You can find its references in WordPress codex as well. Also here is a post how to make pagination work with your custom loop http://devotepress.com/coding/wordpress-custom-loop-pagination/. hope this helps you
