If you’re wanting your users to be able to add the xml tags into the comment form, without having them removed, it would be best to add a filter to pre_process_comment so as to add <pre> tags around the comment before it’s posted to the DB.

Found a fix to the problem simply, place ob_end_flush(); at the top of the script, and WordPress will no longer be able to catch the output of the script, and won’t be able to do anything funny with it. It also seems to stop the page being cached, which is fine by me.
