In your wp-config.php replace localhost with 127.0.0.1. Also, make some updates in your database. Update options tables for each site and replace localhost with 127.0.0.1 and same in wp_blogs table.

Can I add a rewrite rule in htaccess to remove the multisite subdirectory from the URL?
I found the solution myself. This is a problem resulting from using a cloning plugin. Manually going into network site settings and updating upload path not to include “/sites/2/” solved it as WordPress appends the path on its own.
