I avoid the problem just checking if the ID of the post is already existing in the db. get_post($id)==NULL That’s probably the easiest way to do what I need.
wp_update_user() is in /wp-includes/user.php lines 1401-1439. It uses wp_insert_user() (same file, lines 1254-1380) to update the existing user or add a new one if the user doesn’t exist. That function is where the various filters and actions affecting user account info live, and shows everything you can do to the $user object.

As long as all modifications have been made in your child theme, updates to WordPress and your parent theme will not effect your modifications. However, if you have made any changes to the WordPress core files or your parent theme, they will be lost when WordPress and/or your parent theme are updated.
The user your server is running as needs to be able to write and modify the files in WordPress core. Namely that the updater was told: Permission denied when it tried to change wp-admin/includes/update-core.php. Well apparently WP CLI was run as root by someone else and caused all the permissions to be overwritten. Normally WP CLI does not run as root automatically. Dreamhost has acknowledged this and restored permissions so I can update things again.
